Simon Cox struck a first half double at London Road to seal a final day point for The Robins, with Phil Smith also saving a second half penalty before Dean Keates hit an injury-time free-kick to earn the home side a share of the spoils.
Danny Wilson made five changes to the starting line-up as Lilian Nalis started his last game in a Town shirt before returning to France whilst Jerel Ifil, Lecsinel Jean-Francois and Jamie Vincent formed the back three. In midfield there were wide roles for Jon-Paul McGovern and Michael Timlin, who returned to the side after a two-game suspension.
The home side, celebrating promotion to the Coca-Cola Championship after last weekend's away win at Colchester United, included the attacking trio of Aaron McLean, Craig Mackail-Smith and George Boyd in their line-up.
It took less than sixty seconds for Peterborough left-back Charlie Lee, who before the game swept the board with the club's Player of the Year awards, carved through two challenges before firing straight at Phil Smith.
The defender then went close on seven minutes with a close range header following a corner which was well-held by Smith on the line.
Swindon's first chance arrived two minutes later with Lilian Nalis heading the ball through for Paynter who fired wide having advanced into the box.
Town took the lead on 17 minutes. A misplaced pass from Charlie Lee saw Simon Cox nip in and take the ball on the edge of the box. He turned Craig Morgan inside out before firing past Joe Lewis to open the scoring.
The home side responded with a low drive from Aaron McLean saved by Smith before Cox went close with an ambitious dipping 25 yard effort.
Jamie Vincent almost turned the ball into his own net six minutes before the break, but from the resulting corner the home side were level. A short corner routine was worked to Craig Mackail-Smith inside the box and he flicked the ball past Phil Smith from close range to make it 1-1 with his 26th goal of the campaign.

Town were back in front soon after the kick-off with Simon Cox netting his second of the game. Michael Timlin connected with a loose ball to play the ball into the area for Cox who took control of the ball before firing left footed into the top corner past Lewis for his 32nd goal of the season.
Half-Time: Peterborough United 1 Swindon Town 2
Peterborough started the second half brightly and centre-back Craig Morgan went close two minutes in as he headed wide following a left wing corner.
The home side had a penalty appeal turned down shortly before the hour with George Boyd going down inside the box following a challenge from Jean-Francois, but the Referee waved play on, much to the annoyance of the 10,000 home supporters.
Aaron McLean fired over when well-placed on 58 minutes with Swindon escaping once again with Peterborough pushing forward.
Lilian Nalis said farewell to English football on 62 minutes as he was replaced by Kevin Amankwaah, who slotted into right-back with Town reverting to a 'FourFourTwo' formation.
Amankwaah was penalised straight after entering the fray as he was adjudged to have brought down George Boyd. Aaron McLean stepped up but was denied by a fine low save from Phil Smith in the Town goal - with Michael Timlin correctly advising the keeper with a raised right arm prior to the spot-kick.
Aaron McLean turned Lecsinel Jean-Francois on 75 minutes but hit a right-footed effort straight at Phil Smith, who had been the busier of the two stoppers in the second half.
Mark Marshall was introduced into the action on 78 minutes in place of Craig Easton with the home side also making two changes with Dominic Green and keeper Joe Lewis replaced by Shaun Batt and James McKeown.
Peterborough's persistence almost paid off on 84 minutes with a double-raid on the Town goal. Phil Smith kept out a drive from Shaun Batt before Jerel Ifil cleared Russell Martin's follow-up shot off the line.
Phil Smith then produced another fine save on 87 minutes to keep out Lee Frecklington's powerful shot with Michael Timlin then clearing an effort from Gabriel Zakuani off the line.
Simon Cox was replaced in injury-time by Anthony McNamee the 800-strong away support paying tribute to the striker's efforts over the campaign - with a 32-goal haul the final tally for the campaign.
Jerel Ifil was booked for a high challenge on George Boyd but the resulting central free-kick struck into the net by former Walsall man Dean Keates, who scored against Swindon on the final day of the season in 2007.
