Despite Kaiyne Woolery's well-taken opener, Dave Flitcroft's side were level going in at the break after Frankie Kent had slammed home an equaliser on the stroke of half-time.
Mikael Mandron then leapt highest to head Colchester into the lead in the second-half, before Kellan Gordon came off the bench to restore parity.
However, it was the visitors who would have the last laugh with Sammie Szmodics being found inside the box before tucking home beyond Lawrence Vigouroux to secure all three points.
